@TheLucyGarner The scIB pipeline (github.com/theislab/scib-…) might help you figure out the most suitable integration method to use. You'll need an AnnData object for that. But generally scvi or semi-supervised scGen and scANVI are worth trying if simpler linear models don't do the job.
